Would the wrong size battery make to ficm not give enough volts to the injectors for them to spray correctly?

How small batteries are we talking here? What is their voltage with the truck off? How about when cranking and running? Also have you checked ficm voltage key on engine off, while cranking, and running? If you can get us some of these numbers we can better answer your questions. Also how is the condition of your alt?

Not sure on the ficm. Haven't tested it. When I bought the truck used. The battery on the drivers side was an interstate with 690 cca. But I put a new correct size in. Wasn't sure if battery size would have anything to do how the truck ran.

not really.. once it's started you could remove a battery and have no issues .

but since the batts are tied together and not isolated it's best to have matched batteries
or the weak battery will pull down the strong one

this is why it's best to replace in pairs even if 1 is still good
