serious help! e99 trans wire harness

I am new to this page and in need of serious help!

I have a e99 f250 that had a 6 speed with a manual trans case and manual lock in hubs. I put a 2000 f350 engine and auto trans with auto trans case but left the manual lock in hubs. I finally got a harness (off a e99 f250 auto trans w/auto t-case) that plugs up to the trans and t-case. on the truck there is 3 plugs, on the harness there is 2 plugs and a relay. one plugs up and the other plug doesn't.

please help me out!
what harness do I need?
what all is involved in swapping from the 6 speed manual w/manual t-case, to the auto trans w/auto t-case?

And why in the world would you go from a manual to auto on the trans and tcase.

I bought the e99 f250 chassis from my brother and he had the zf6, sold it and bought a built auto. when it was all said and done he bent a valve, pulled motor and trans then sold everything but the chassis and I ended up with it. I got a great deal on a 2000 f350 with low low miles that the cab burnt on, it is what it is I guess lol and I really wanted an auto for a cruiser/travel truck.
