It can be done.
You'll either need a auto pcm and harness, or go with a aftermarket controller.
One day I'll be doing the same.

E4/4r from another 7.3 is the only direct bolt in option. Anything else will be custom. You could always use an IH adapter and put an Allison in there, but again it'd be custom.

I just so happen to have a working 4r connected to a transfer case laying around. If that's the best route, should I keep the factory engine tuning and run a stand alone trans controller?

That's the way I would go. Seems people like the aftermarket controllers better than the factory setup. Gives more tuning options.
I've seen people use the pcs and Bauman.
