Ignition output connects to a wire out of the column that has power when the key is in the run position. Has to be connected. Starter output goes to a wire that has shows +12 volts when the key is in the start position as in forward trying to turn engine on. The wire your looking for runs to the starter solenoid. The brake shutdown needs to be connected to the brake switch. If your vehicle is running by remote start and someone jumps in to try and steal it, the second they hit the brake pedal the car will die. The flex relay is for a smartphone app that starts the car also IIRC. The hood pin you don't really need unless your worried about someone popping your hood. Also the starter solenoid wire should be cut in two. The key side going to the starter input and the starter side to the starter output. This will keep the starter disable feature on the alarm working. Without the alarm and the vehicle in front of me this is much as I can figure. Use a test light to check for each wire turning the key back and forth for each wire. Remember your +12 volt wire is hot with the keys out of the ignition. Acc wire with key in the run position only. Starter wire with the key in start position only. The first two get switched sometimes by car owner installs and will give you hell.
